Anyway, when the wrong thumbnail is generated, the way to fix this is to edit the file ending with "_scandata.xml". Download it, open it in a text editor such as Notepad, find the page set to "Title", change it to "Normal" and change the cover page to "Title". Bear in mind that the page numbering starts at 0! Save your file. Now delete the original "_scandata.xml" on archive.org and upload the new version, click "Update Item" and you're done. If you don't see any difference, that's probably because you need to force your browser to refresh.

Well, only my problem is how can I change the "_scandata.xml". I can see it, I can download and edit it but where in the system I could delete and upload the edited XLM? I can not find it..
